Mod syd begrænses løbet af en linje bestemt ved det nordlige hjørne af Prøvestensfortet over et med det søndre molehoved ved havneindløbet.

I have never some across this phrase before - it reminds me of "overens med", but does it have a particular meaning I am unaware of, or can I say "coinciding with"?

Gyldendals Røde Ordbog has "holde over med" > "keep in line with". The English "in line with" would seem to work in your instance.
